For a video processor like the one used in the SMS that was designed to be sprite based, how do certain games have the ability to draw lines and modify pixels and such? Like the wavy pattern in the into to Kenseiden and some other games?

It's done by changing horizontal scrolling.

Lines and pixels can be drawn by changing the actual tile data.
A rather painful process... :)
